Nick,
Just off the top of my head a few questions:
1. what is the output of mysqld -help (same error?)
2. what is the output of show variables like 'open_files_limit'
3. did you reload your apparmor profile?
However my best guess, based on what you wrote, is that you need to add your
db path to usr.sbin.mysql
